I've seen many of those episodes and never once noticed!  I knew about the Star Trek ones but had never really searched out the photos to back that up.  That just means that NBC, who had both Andy Griffith and Star Trek back then, were reusing sets.  This would mean that Star Trek was filming in North Carolina as the outdoor sets were actually in that state in a real town.  The aliens have landed in North Carolina!  Head to them thar' hills!

Actually, Andy Griffith was filmed in Southern California. Here's the studio lot:

Several shows and movies were filmed there. Tara from Gone W The Wind is also (or was) there. Hogan's Heroes and Gomer were also filmed on this lot.

By the time "Return To Mayberry" was filmed in the 80's the original set was torn down. They had to build a new one which is a bit different. I haven't ever watched it all the way thru (maybe some day) so I don't know all of the differences.

The actual courthouse, or "Andy's Office" has been moved to Mt. Airey, NC and is in the Andy Griffith museum. I visited there a couple of years ago but they don't allow pictures but it was cool to see his desk and props from the show.

As for famouses houses, while this looks like the original Beaver House it is not:

The original house is still standing but off the beaten path at Universal. The one above is in California. There is another in Orlando (or there was, I think it is gone it was used for The New Leave It To Beaver series). The original was picked up and dumped off on a back lot.

Here is the Happy Days House. Notice the palm tree behind the house. Clearly not Wisconson LOL! If you watch an episode of Happy Days and it is wintertime if you look close you can tell the snow is animated into the shot.

Wayne Manor from the Batman TV show is also a real house and used for events and weddings:

And here is another famous house that was often visited by fans peeking in windows. The owners had to put up a fence to keep people out. The window on the left side of the house is missing, it was only a prop hung for the show and tv reunions.

These are super cool !  Living in SoCal my whole life, I've had the opportunity to see many of these TV houses/places in person. Also did Universal Studios many times several years apart and seen several old sets still active as well as many new sets. 
Pretty cool to see Carey's Grinch sets while they were still filming, Back to the Future's clock tower area is still there, original Jaws, multiple earthquake sets, airplane crashes, etc.
